Is it permissible to hold another program in the masjid (eg Quran Khwani or Dua recitation) when it may disturb people who may come in to the masjid to pray their Namaaz?

There is nothing wrong so long as the Qurkhani is held after the main salat times. One should try to quite place to offer his prayers if possible
